Yes, either that (16 ft freeboard is high enough for the limited use in heavy seas remark) or maybe the 6 inch guns should be raised.

Also there are occasional gaps in the armors...

Not so sure about that AC3... To me it is mixing the capital ship tech with the cruiser tech. The cruiser tech requires the 1910 level for twin mounts. It can be built using the capital ship tech, but that tech does not allow overall hull strengths of less than 1.

Yep, Walter is right. It either needs to lose the turrets and go to single M&H or get back to 1.00 Composite.

6000t is too light to have a correct AC.

=> 6000t AC3 is canceled.

The 13,50" / 343 mm 45,0 cal guns requires the 1905 gun tech meaning the earliest it can be used is 1909 while the Kilkis - Lemnos is a 1902 design. The earliest a 40 caliber version could be used is 1904 while the Barbarossa is an 1897 design. Smaller armament on the Barbarossa require the 1895 tech for 45 caliber weapons, so 1899 is the earliest for 45 caliber guns.

Twelve guns? :o
That is not really an issue. 12 guns in four twin turrets is. Either the layout would be 4x3 or it would be 6x2...

... but he needs the 1905 tech for triple turrets as well as for the 13.5"/45 cal guns. The tech would be available in 1907, but the triple turret design and the 13.5"/45 cal guns would still have to be researched at that point so it will be 1909 when both the 13.5"/45 cal gun and its triple turret would be available to the Byzantine Empire.
